You can check the IMail logs to see at each connection how many messages were downloaded and how many were deleted. I'm guessing Lookout isn't deleting them. Unless there's a compelling reason to keep E-mail on the server for a couple days, you might just want to have it delete them after downloading them.

I believe the .new file is created when messages are being deleted as part of the deletion process. A temporary file is created that contains just the non-deleted messages, and then the original file is deleted, and the temporary one renamed. If the file is still there, then something went wrong (a crash?) when the user tried deleting the file(s).
FYI, if the user has 45 megabytes of E-mail, it's going to take a while to delete just a couple of them. Perhaps 30 seconds or so. If they have that much E-mail, I'd recommend not leaving it on the server. -Scott
