I have collection[s] of PDF documents working within Spectra. I don't understand your question to be honest. What does "...get embedded files to be indexed and associated with the parent content object" mean?
I have searches that include PDF document content and I have items within containers that are links to PDF documents. Is that what you are trying to do?
Please explain further.
